Help me switch to Clover, weird issues!?

First off I want clover on my Yosemite.
So I have a working Yosemite install, and NO, I don't want to do a clean install to El Captian I just want to update.
I downloaded the latest Clover installer but everytime it says installation a success, I reboot and it goes back to chimera, and even stranger, the EFI partition that was on the list of drives is no longer in existence.
I installed Clover with UNIBEAST USB and my system bots fine with it, even iMessage works, so what am I doing wrong to get clover on my OS X drive?

If when you do a reboot it's going back to Chimera it sounds like you didn't remove it.

How to Backup and Remove Chimera and any Related Files
If you've tested and made sure you can boot using Clover, prepare for OS X El Capitan by backing up and removing your existing bootloader and extra files. This is an optional step for UEFI users- Clover and Chimera can co-exist on most UEFI-capable systems by choosing UEFI or Legacy mode for the drive at boot time.

Before you begin, we strongly recommend performing a full backup of your existing system using Carbon Copy Cloner. By doing this, you can always go back to your working OS X Yosemite installation.

1. Boot OS X Yosemite
2. Create a folder on Desktop called Yosemite Files
3. Navigate to the root of your system drive
4. Drag /Extra folder into Yosemite Files
5. Delete /Extra folder
6. Navigate to /System/Library/Extensions/
7. Copy any additional kexts installed by MultiBeast into Yosemite Files. These include:

/System/Library/Extensions/AHCI_3rdParty_eSATA.kext
/System/Library/Extensions/AHCI_3rdParty_SATA.kext
/System/Library/Extensions/AHCI_Intel_Generic_SATA.kext
/System/Library/Extensions/ALXEthernet.kext
/System/Library/Extensions/AppleIGB.kext
/System/Library/Extensions/AppleIntelE1000e.kext
/System/Library/Extensions/AppleRTL8169Ethernet.kext
/System/Library/Extensions/AtherosE2200Ethernet
/System/Library/Extensions/AtherosL1cEthernet.kext
/System/Library/Extensions/ElliottForceLegacyRTC.kext
/System/Library/Extensions/EvOreboot.kext
/System/Library/Extensions/FakeSMC.kext
/System/Library/Extensions/GenericUSBXHCI.kext
/System/Library/Extensions/NullCPUPowerManagement.kext
/System/Library/Extensions/RealtekRTL8111.kext
/System/Library/Extensions/RealtekRTL81xx.kext
/System/Library/Extensions/VoodooHDA.kext
/System/Library/Extensions/VoodooPS2Controller.kext
/System/Library/Extensions/VoodooTSCSync.kext

8. Delete these kexts from /System/Library/Extensions or copy them to /Library/Extensions/.

Optionally, you may also delete Chimera entirely by removing /boot and clearing MBR (boot0, boot1h).

sudo rm /boot
3. (Optional) Clear your MBR by resizing your partition in Disk Utility

Run Disk Utility and click on your system disk (the disk itself, not the partition under it). Then click on the Partition tab. If you move the slider that adjusts the partition up and then back to where it was, the "Apply" button becomes active (it starts greyed out). You can now click "Apply"

Remove Chimera, install Clover, reboot.

Maybe it would help if you listed out the steps you've done.
 
Well I just tried removing chimera completely as above, and then I couldn't boot with USB. When I hold f11 and choose drive I don't see the EFI partition on my Yosemite (that I just INSTALLED) but I can choose the EFI partition from the USB?
Anyway I'm back to my desktop by using the USB clover, and the EFI is gone again.
 
Sorry I meant to say I couldn't boot with the system drive (my SSD).
So I followed all instructions, backed up kexts and EXTRA to desktop in folder like it says, installed clover, removed chimera as per the guide then I couldn't boot at all.
I used the USB to boot and reinstall chimera and kexts for now.
I want to get to El Capitan but I'm not going to wipe my drive, I want to upgrade.
 
Sorry you're still having issues.

It might not be the solution but I would remove Chimera, then install Clover. Then using Clover Configurator I would mount the EFI partition and copy the config.plist that you created for the USB to test out Clover. Then do a restart. Then I would enter the BIOS and make sure that my first boot priority is the SSD where you have installed OS X. And presumably based on your system I'm guessing you installed Clover as legacy so make sure that's correct as well.

I have to use legacy? But my motherboard is UEFI Bios, I don't choose that?

Have you upgraded yet or are you just having problems with the upgrade?
You use MultiBeast El Capitan to install Clover to your SSD after you upgrade to El Capitan.
From what I remember from installing ML on this board, the only kext you need to delete from S/L/E is the AppleE1000E networking kext. Everything else is going to get overwritten.
Suggestion: Clone your drive to a clean drive, even a 16GB USB flash will work.
Install Clover boot loader to the drive using Step 4, items 1-7 in the guide at http://www.tonymacx86.com/yosemite-desktop-guides/144426-how-install-os-x-yosemite-using-clover.html using the selections for Install for UEFI booting only and use the config.plist for GE=Yes-ATI at the bottom of the guide. Reboot and hit F hotkey to select the Clone drive to boot from.
The only thing that should not be working at this point is audio and I would suggest you wait to get that working until after you have upgraded to El Capitan.
