I tried to help a user yesterday (somewhere else) with something very similar to what you're describing.
About the wrong cpu, check your config for:
<key>ProcessorType</key>
<integer>0</integer>
If it's not 0 (zero for automatic), then you're forcing other cpu that may not be the right one...
My GPU has a button like this:
When pressing it, it switches from legacy GPU Bios to UEFI Bios and in UEFI BIOS mode I was able to boot with both monitors and no black screen on boot. Shutdown your PC before pressing that button.
Check if your GPU has a button like that
When you turn on you computer do you have display output on both monitors in Sierra ?
Or do you only have display output on both monitors after macOS loads ?
The config.plist you uploaded already have problems. Let me check whats wrong....
Ok, I fixed it and and made the changes.
You had already tryed to add the changes to the bottom of the config.plist but they need to be inserted in the ACPI section
You can compare the version I posted here for...
It's like editing a text file, but if you make a mistake you can end up with an invalid config.plist.
You are not a coder and I am not a teacher, maybe it's better to upload your current config.plist file and I can change it for you if you know were you can find it.
Just edit you config.plist and add this in ACPI section:
<key>DropTables</key>
<array>
<dict>
<key>Signature</key>
<string>MATS</string>
</dict>
</array>
I believe that if you disable the internal GPU, your AMD card will work fine.
If you don't want to disable the internal GPU, then check if your AMD GPU is using EFI bios or not with GPUZ (If you have Windows on that computer)

I also have a Shutdown problem. With an El Capitan clean install the Shutdown powers off the computer fine.
But with the upgraded Yosemite to El Capitan (on other disk) the Shutdown doesn't power off the computer, it simply restarts.
This is driving me mad !!!

If by 'that board', you mean the Z77X-UD5H, which is the same as mine then why do you say he doesn't need FakeSMC.kext, how do you expect to get to OSX UI without FakeSMC ?!
Also, If i remove FakeSMC, my system will not boot and it will show me same error he has right now
If you set it as MacPro3.1 it will work, if you want to set it up with MacPro5.1 then use Disabler.kext or delete AppleTyMCEDriver.kext else you'll get KP
Disabler.kext avoid KP with AppleTyMCEDriver.kext, it´s better to use Disabler.kext than to be always deleting AppleTyMCEDriver.kext after...
