I ended up just re-installing the OS last night, wont be running the AutoDSDT this time...
I have one more question, In the post install folder(within AsusX79 folder) there is a "Sandy Bridge-E CPU config" folder this contains config.plist files for the different OS versions and boards(R4E & R4BE). My question should I be using the config.plist files from here as I have a sandy Bridge-E CPU or should I be using the one that is mentioned in the guide, the one found at /Install/R4E/Config/Clover Boot Drive/config.plist ?
Yes you should be using the files from:
AsusX79Files/Install/R4E/

Then you also NEED to replace that config with this one:
AsusX79Files/Post Install/Sandy Bridge-E CPU config/10.11/R4E/config.plist

and replace the ssdt-9 with this one:
AsusX79Files/Post Install/3930K/SSDT-9.aml

So I just finished up to the end of step 10 on the guide restarted and its looping again, I have taken a photo of the kernel Panic I am getting before it restarts. This is so strange as last time when I restarted after this point(step 10) it restarted just fine and only gave this issue after running autoDSDT. I did everything the same as last time. My ethernet did not show up so I couldn't replace the last 12 digits of the UUID with the ethernet address but this was the case last time, and I did not have an issue...
Are you installing 10.11.6 or yosemite again?
The panic in your pic shows a panic related to CPU power management. EDIT: Upon further inspection I see that you are using the the wrong config.plist for your SandyBridge-E CPU. You need the one I mentioned above that has Kext patches for the AICPUPM kext. Just to be sure everything still works on my end, I created a new installer with 10.11.6 and the newest build of Clover and installed on my system without issue. I'm guessing that your install failed when the system automatically rebooted the first time after you selected the drive to install to and the installer prepared its install files. For the install process, make sure you selected the USB drive as the only or first boot option in the BIOS. If it fails to boot back into the installer to finish the install process, hit the reset button. When you reach the clover screen, with the usb stick selected as the drive to boot from, hit the space bar to reveal the options, then select "boot without caches". Then return and boot from the USB installer.

So, the problem is not DSDT or SSDT related. I try to launch my Yosemite backup with my current Clover Install and the videos works well. I'm a little lost with this problem, because I don't think the solution is in the osX install (same problem with a new El Capitan clean install), I didn't change anything in the bios. I also try to reinstall the pro apps codecs and didn't change anything...
is there an older or newer build of the web driver that works with your current version of capitan that you can try?

The problem is not related with the nvidia web drivers, I try to uninstall it, boot with nv_disable=1, and the video and audio files still don't play in finder (when I use quick look or Itunes for audio files)

You won't have any acceleration when booted with nv_disable=1. Also, do you have apple pro video formats v 2.0.4 installed? You will need that to play back pro res.

EDIT: With 10.11.6 and pro video formats installed, I can quick look ProRes video and MP3 files when booted nv_disable=1. I have a Titan X (very similar to your 980 Ti) and a standard 980 installed right now.

EDIT 2: Try switching off or removing your 780 Ti. I wonder if there is some confusion with you different series GPUs in 10.11?

Thanks, will use that config.plist file and all should be fine. Busy installing now, I will report back.

The new kext beast has 2 options for where to install the kexts, I have been installing to both locations, is this correct? thanks.
Lastly, I have a Blackmagic decklink card that I need to install in a PCIe slot, I take I must just add the SSDT from this folder"PCI Slot SSDTs R4E" for whichever slot I put it in?

Thanks, Nic

Depends on the Kext, you must use S/L/E/ for the speedstep kext. My Decklink SDI works perfect without a SSDT.

Wow. 245 pages....

I restarted and turned my ASMEDIA USB3.0 ports on again (my mistake...)

So, I'm not the only one who hates those things.

I would like to know if you have any idea what I did to "break" my perfectly working install.

The word is "munge". It means that you did one tweak too many and it broke the system.

I haven't read the whole thread-let. Good to see that you went with an HDD for testing purposes. Now, about that ASMedia controller... What drives do you have and where are they connected? Are you able to disable the ASMedia controller that controls USB ports and SATA ports? If you have an m.2 drive be careful - it may be turning off SATA0 or SATA1 (depending on the board) (and if your Clover EFI is on SAT0 or 1, and it gets turned off, you won't be able to boot into anything.)

The pro video codecs are installed. I try to unplug my 780ti, the problem is still here... I try on a new clean install, same thing, very strange... I'm running out of ideas. If it's a hardware problem why my old yosemite backup work well ? I've a windows 10 install on an another SSD which is working well too.

Edit : FCP X/Compressor/Motion works well now, just a problem in previewing files and i can't open them it Quicktime (error -101)

I was actually thinking that the version of the web driver or some of 10.11's drivers may not like the combination. Next I'd say try just the 780ti without the 980 and see if that changes anything. I really don't have much to offer as I can't reduplicate the issue.

Its ALIVE!!! Just wanted to come back and say thank you to shilohh and P1LGRIM for all the help getting my system running. I have been going around in circles with this build for so long, it is so awesome to finally have it sorted.

Thank you!!!
