Originally I installed Yosemite to boot from Chameleon, and for quite a while this worked well. Then I started getting loads of freezes, and following a few tutorials ended up messing about with Chamelon wizard. I updated Chameleon with this to the final one marked 10.10.5 but on reboot got a message about the mach kernel missing (or something like that at least). On trying to get back in I realised I could boot in with a USB key I had prepared to try and get yosemite running with clover. On booting from this everything was fine!

How do I install clover to boot from the disk, and what's the best way for me to prepare a fresh up to date clover USB key as a backup boot option?

You can update Clover on the USB drive by downloading the latest version and installing it pointing at the USB drive just like you did the first time. Since you already have Clover on the USB it will only update the boot files and leave the config.plist, themes and kexts folders alone. I would suggest you also add your networking kext to the kext folder for at least 10.10 & 10.11 if it is not already there. If you have an edited DSDT or SSDT copy it to Clover/ACPI/Patched. While you have your EFI partition mounted copy your config.plist to desktop.

Use Clover Configurator to add a SMBIOS to your config.plist and edit it to match your current SMBIOS.plist in the /Extra folder as far as serial # etc so you do not have to fight to get recognized by iCloud, iTunes, iMessage, etc.

Once you have this accomplished, back up your /Extra folder and delete it from root.
Install Clover to the main SSD/HDD. When it completes, mount your SSD/HDD EFI partition and replace the config.plist with the one on the USB drive you copied to desktop.

Reboot. Enjoy.
