Internal SATA not being recognized on H61n usb3

Hey there

I'm running 10.9.2 on a H61N-usb3. The mobo has 2 SATA connections, i've used one for the boot drive which is a 3.5" SATA and I've plugged the other SATA port in with another 3.5 SATA drive, but it's never recognized or mounted. I've checked on disk utility and the disk doesn't show up. I've tried another SATA in there as well and still no luck. I've used Multibeast
with DSDT and then added the 3rd party SATA kext...and still nothing.
Anyone have any idea of what is going on? The mobo only has two SATA ports, so they should be "equal". BIOS is set in AHCI and HPET is 64 bit.

I tried booting off the other SATA port--that is, just the boot drive attached to the questionable port, and it wouldn't boot. It couldn't find the drive. It seems that port is wonky...but I am correct in assuming there is nothing in BIOS that I can change right, it should be automatic. If it's not recognizing something it must be a hardware problem with the mobo?
 
There is no initial setup in the bios that needs to be done. However, SATA Ports and SATA controllers can be turned off in the BIOS, but I assume you already checked for that. If you really need more ports, and the drives do not show up in bios, you are ether going to have to attach those drives using another means, like USB, or a SATA card, or get a new board.
