Make sure you update Clover to the latest before attempting to update your 10.11 to 10.11.1.

I implemented the change required to the KernelPm patch in Clover v3292 (and later).

You will not be able to boot 10.11.1 with a Clover prior to v3292 if your BIOS locks CPU MSR 0xE2 (most laptops do).

Also it is a good idea to update the Clover on your USB.

Now that I have your attention, this really only applies to CPUs that use XCPM... Haswell, Broadwell, and Ivy using -xcpm kernel flag. Older CPUs not using XCPM are not affected as they are not dependent on KernelPm=true.
 
Same here ;( I am able though to boot into recovery with bash console and DiskUtility. Any suggestions how to update my clover frome there?

Download Clover ISO. Update your USB. Boot using updated USB, install new Clover via pkg.

That worked. Almost forgot to paste HFSPlus.efi to /EFI/Clover/drivers64UEFI to get it work :D

Off-topic, but...

I'm using Xcode 7.1. I think Xcode6 was more stable, but some of the kexts I have require Xcode7 and 10.11 SDK.
 
I updated to 10.11.1 before installing the clover update, now I can only boot in Safe Mode. I updated my Clover USB drive, and booted using that, but when I get into Mac OS and attempt to install clover onto my Primary HD I'm still getting a failed install. Any suggestions on how I could get the new clover onto my HD?

Boot using your updated USB, not in safe mode. Then update with the Clover installer.
 
Hey RehabMan.

That's exactly what I did, so I'm running the most current clover, but now I'm running into two problems, one, I can't boot at all with nvidia card enabled, (nvda_drv=1). And two, I need to rotate between "safe mode" and "boot without injected cache and kexts" to successfully boot(sometimes). Either way, Verbose always shows this continuous loop of AppleUSBXHCIPCI unsupported protocol nonsense... I'm about to pull some teeth out on this one, any help would be greatly appreciated. I attached images of the verbose LOG. I have two GTX 970's, which I understand have been causing conflict in el capitan with some people, others not.

I've tried disabling xhci in bios. I've tried installing and reinstalling the nvidia web drivers, including the brand new one's for 10.11.1. Through the threads i've seen slightly similar issues, possibly involving bluetooth, or the way the USB Hub is setup. I'm not the most familiar with DSDT's, so I didn't attempt to get to heavy into that either, but I'll try anything at this point. Thanks for any help.

You need to wait for updated Nvidia drivers, or there is a plist you can modify.

That's quite a laptop you have... please provide specs in your profile.

Mobo: manufacturer/model + bootloader(Clover/Chameleon/Chimera)
CPU: detailed CPU model + motherboard chipset
Graphics: all graphics devices + laptop internal screen resolution

For example, typical Ivy laptop:
Mobo: HP ProBook 4540s (Clover)
CPU: i5-3320m/HM76
Graphics: HD4000, 1366x768

Use CPU-Z on Windows to find CPU (Core iX-xxx) and motherboard chipset (HMxx), and graphics capabilities. For a laptop, these details are important and affect critical installation procedures.

Note: When specifying your bootloader, if using Clover legacy, please be sure to specify "Clover legacy"). Specifying "Clover" will be assumed as "Clover UEFI"

If you have a 9-series, make sure you remove any injector you may have for XHC as it is no longer needed to inject an IOKitPersonality for 8086:8cb1.
